I am using the Tournament Scheduler to set up Tournaments for the club. It states in the ruberic that:

Tournaments will automatically use Include friends/custom list,Exclude enemies

However, when tournaments "Include players followed by the host " and "Include custom list" are not checked

Am I doing something wrong?

You are not doing anything wrong. We removed those filters from the "default" settings, to allow clubs / EBU to schedule games without restrictions, because most of the games did not use an include list. The only filter selected by default is "No enemies".

Do you want to have those settings marked by default, or it was just an observation that the wording doesn't match what actually happens?
